San Juan is a small area featured in Assassin’s Creed 4: Black Flag and it can be accessed only after you get the diving bell.
The underwater tunnel in San Juan takes you to a smugglers’ den where you will have to kill several pirates in order to get all chests.
San Juan features one entrance (the diving point) and one exit, located in the upper area of the cave. T
he chests you find in San Juan contain ammunition, rum and sugar.
After you loot all 3 chests in San Juan and after you collect all Animus Fragments, using the hints below, you will have to jump into the ocean to get back to your ship.

Animus Fragment 1
The first AC4 collectible you can retrieve in San Juan is also the first fragment. As you swim following the northern tunnel that leads to the smugglers’ den, you will find the fragment in the water, before swimming up to enter a new section of the same passage.
Animus Fragment 2
The second Animus Fragment is also easy to find and retrieve. It is located on top of a crane, close to the den’s exit point, in the central area.
Climb the crane and collect it before jumping into the ocean.

Chest 1
The first chest can be looted after you get the first fragment. It is a smugglers’ chest and it is on the bottom of the ocean and in the tunnel that leads to the den.
Inside there are 38 units of rum.
Chest 2
After you exit the tunnel and enter the den, you will see two guards.
Close to the second one (the one near the wall you have to climb) is the second chest containing 50 units of sugar.
Chest 3
When you reach the main area of the den, on the right side are several guards.
Kill both of them and loot the chest near the den’s right wall. Inside you will find ammunition for the Jackdaw.
